I have a session I want to load every time I open SL with six loops, and the first loop (loop 0) doesn't register itself with JackOSX for individual I/O when I load the session. Loops 1-5 talk to Jack just fine, but to get in and out of Loop 0, I have to remove all six loops, add them again, and restore all the settings by hand.
Any suggestions for getting the session to load correctly?

That is a known bug, thanks for reminding me. The workaround assuming you always want discrete loop I/O is to go into the preferences and turn that on in the default settings. Make sure to hit the commit button. The next time you start the app those defaults should be in place.
Re: Jack, SL, and a Loaded Session
Is this the "Separate I/O Ports" setting?
If so, I've had it on the whole time, I believe.
I'm actually not sure what it does, but it sounded like something I wanted.
Is it what enables each loop in and out to be registered with Jack?
If so, wouldn't having this option not on keep Loops 1-5 from registering as well?

Re: Jack, SL, and a Loaded Session
I can confirm a version of this issue on Linux using v 1.6.14 and jack-1.9.4.
Even though I have checked the "separate i/o ports", the only time they are available in jack are when the default ports are loaded after opening sooperlooper. If I load a saved session, or even add a new loop, none of these i/o connections are made available in jack. Only the common in's and out's and the midi in and out are made available consistently.

Hi,
this bug is still present in 1.6.l18... will this be fixed?

Re: Jack, SL, and a Loaded Session
This seems to have been fixed indirectly through fixing something else. I can confirm it occurs in 1.6.18 but not in the development version which will be released as 1.7.0.
