I I close and restart sooperlooper all my settings (ie : midi settings, and stuffs such as "jack master") just disappear... Of course I can reload midi settings but that's a bit annoying.

Maybe it's somehow related to the problem stated in my previous post (sooperlooper doesn't connect to jack if I don't start the GUI AFTER the engine)...

Any help would be warmly welcomed!

Yes, it is related. When the sooperlooper engine is started by slgui it is passed as a cmdline parameter the location of the midi bindings. You can manually do that when you start sooperlooper by running it like:
sooperlooper -m ~/.sooperlooper/default_midi.slb

Check the other options for other items you may want (default num loops, channels, max time, etc) with sooperlooper --help

If you create a good session that you like to use as a starting point use the '-L' option to load that.
