When I load SL within Mainstage as a plugin I get the 'Load GUI' window and not the Looper interface. Somtimes I get both but can't get ride of the GUI window. I have tried closing it but that closes the SL interface also. So I have both on the screen. I have checked keep on top a box but that doesn't do anything.
What to do?

The SL GUI is an unusual case because the main gui is actually a separate application, that the plugin gui starts up. So, you have to keep that little guy around or it will kill the main gui, as you've discovered. The keep on top checkbox is intended to start the SL Gui app in stay-on-top of other windows mode... it worked in the past....
